Which bay you get is a transport decision
The ferry lands at Matiatia Wharf at the western end. Oneroa, the main village, is the closest settlement to it, and the bays run around the coast from there. Onetangi is the beach that comes up most in what I can verify — one of the tours here finishes with lunch at a beachfront restaurant there, and the valley behind it holds vineyards. Getting to any of them is a bus, a bike, a taxi or a stop on the Explorer bus, which does sixteen of them on a day pass.
Pick one bay and stay in it. Three beaches in a day on a hilly 19.3-kilometre island is a day spent travelling, and the swimming is not better at the third one. How to actually get between them.
What I am not going to tell you
Whether a given bay is safe to swim at on the day you turn up. I have no sourced information on surf, rips, tides or water quality for Waiheke beaches, and inventing reassurance about the sea is the worst possible place to guess. Read the signage at the beach, look at the water, and if there is a patrolled area, use it. I am also not printing sea temperatures or a best-time-to-swim month, for the same reason.
The parts I can be useful about are the free ones: swimming costs nothing, the walks between bays and headlands cost nothing, and both are the best-value hours in a Waiheke day. The free list, and what is walkable between one bay and the next.
A beach day pairs badly with the 3pm to 6pm crush off the island. Either be at Matiatia before it starts or stay for dinner — weekday sailings run until around 11:45pm.
